Seeing a lot of foam in clutch cover, I did the water pump shaft and seal rebuild and filled coolant repeatedly after getting the bike together and filled the oil. (I was unable to raise front wheel 2 ft. to "burp" system as per manual, but did open bleed hole on water pump cover and on top of radiator.) Bike ran very hot on first major ride and after ride needed about 12+ ounces more of coolant. Also, after ride oil was not visible in sight tube at all! No sign of oil in coolant and I removed the outer clutch cover and saw no foam to indicate coolant in oil. Where did all the oil go? Any help will be greatly appreciated.

How much oil did you put in and when do oyu check the oil? It takes 3l and a bit depending on filter and how much you drained, and the engine needs to be hot and the bike upright when checking the oil.
Did you check the valve on the oil reservoir tank outlet after you emptied the tank (ball and spring)? If that leaks the oil goes in the engine after you stop it.
Not bleeding the coolant circuit properly after draining it is not a good idea. It might make the engine overheat at the heads or so, head gasket?!

I put in 3+ quarts. Should be the right amount. If the heads are warped, how would that show up in performance (seems to be ok) or other indications?

Check your airbox for the missing oil - the balance shaft seal may have failed.
