Need help, clanking on start up.

Hi guys, researched the web but not getting anywere realy. I'm handy with the spanners ( just rebuilt an R1 engine for some one) so not scared of giving stuff a go.
Anyway when I bought the bike it had a knackered battery so I got a cheapish lead acid yzt14 s I think. After putting on the battery it makes a horrendous clanking on the start up and after a few prods of the starter it starts and runs like a dream but the noise is horrid and I have mechanical sympathy. Sounds like the torque limiter. I have done the following:

Put on a new battery ( cheap one) which reads 12.5 volts with the engine off
engine running and meter across the battery it reads 13 volts which is low, it creaps from 12.8 to 13.1
Cleaned all the connector blocks
sounds like a dodgy regulator/rectifier
I have'nt put a meter across the battery yet on start up

As I said the bike runs great and idles fine etc its just this starting issue.

So could my battery be poo and not giving enough cranking amps ( put a booster on last night and it still made the noise)
Would a faulty regulator/rectifier cause this issue
The other day when the battery had been on charge it made the noise on occasion but I was priming the engine twice due to it cutting out which turned out to be the tip over sensor was playing up after removing the headlight cowl to carbon wrap it, which I have removed for now and live with the F1 coming on.

I have'nt got a manual so any help is realy appreciated as I'm not riding it till its sorted and its depressing due to this lovely weather we're having.

Is this an 05-06 model?
Is a know problem for this model and I think KTM has a fix for it (recall?)
Can't remember what the actual cause is but someone will step up and chime in but torque limiter does ring a bell.
