Everything went smooth, except for trying to re fit the tank without an extra set of hands.

However now when I go to start the bike it just stutters when I flip the killswitch to the run position. I checked and made sure I reconnected everything I haven't found any loose cables except for the SAS crap.

Anyone have any ideas as to what is causing this? The last two attepmts where just flipping the kill switch to run and not pressing the starter at all.

Did you check where the tank is hinged that no leads have been damaged when replacing tank?
Also did you do anything to the secondary flies it sounds like somthing is stuck..

Have a go at checking the systems with tuneECU. It might throw up something, it might not, but I couldn't hear the pump priming though (sure its normally the first thing I hear).

OK check that the bgc is pluged in properly also have you ever put electric grease in that plug?
If not unplug blow out with compressed air grease and reconnect.

On the test page just click on the system you want to test (lower left of the screen)

Well if these codes are to be believed I fooked something up pretty bad.

Before attempting to install the airbox the bike ran perfect with no error lights on the dash.

I've also replaced the reg/rec around 10k miles ago.

Codes are:

P0113 Inlet air tempature sensor open circuit or short circuit to battery
[I did initially turn the key and kill switch to the run position with Tune ECU on with the sensor disconnected so I assume that is why it threw this particular code.]

P0122 Throttle position sensor low voltage (short to ground or open circuit)

P0201 Injector 1 circuit malfunction

Here are some pics of the test and diagnostic screen along with the codes:

My guess is that you have a bad connection in one of the connectors you have undone. Either the big grey connector or the one on the ecu.
Since you have several faults check the negatives to the ecu and anything else you have disconnected.
There is not that much to undo to get the old airbox out, just go trough it again what you have undone.

Alright I tore it back down adn removed the throttle bodies here is what I found.

Nothing was disconnected.

I cleared the error codes and was able to replicate them by leaving the air sensor and BGC unplugged.

So I didn't fook up that bad.

How ever I do believe No.47 was right my battery is dead. If I can believe Tune ECU then with the bike on my battery is sitting at 11.8 volts and everytime I go to start it the dash reboots.

Strange thing is the battery was working fine up until the day I installed the rotty intake.

Here is video that show the symptoms, you'll see the light get brighter after having tried to start the bike:

I'll have to pull the battery and test it to be sure.

are you getting the 101 soft error on the dash?
If yes its the battery.
My battery died in the first 18 months.

Man I think you just got unlucky with the coincidence that your battery took a shit the same day you installed the airbox

Yeah, 11.8V is way too low to kickstart that lump! It'll be enough to power the dash and lights etc, but it will drop below when you press that starter button...
Get a MotoBatt, for the price they simply the best around.

If you go for the OE YUASA YTZ14S, buy it from a Honda dealer.
